Overall, the timeline is great, but...
"A series of events results in a slave rebellion in the capital city of the "aliens", resulting in it's destruction, and remaining aliens leaving the planet."
Picture even a squad of modern marines versus men armed with spears. It'll be an utter slaughter.
Now picture a squad of advanced aliens versus men armed with spears. They'd be able to wipe out the entire population by themselves.
A plausible way to explain their leaving would be linking them with the Mayans. They rebel, but are defeated, explaining the Mayan's disappearance. The Yautja decide the experiment is a failure, but agree on a way to wipe them out using lethal biological pathogens such as the black death, Spanish flu, malaria, etc.
Alternatively, assuming these aliens aren't the Yautja, you could describe the aliens as being defeated by the Yautja, and hence the experiment was forgotten about.

You should put in some stuff from the AvP timeline as well in my opinion. Like references to Val Verde from Predator and the Los Angeles incident from Predator 2.
